running clean, autoclean, autoremove in BT5

Given that BackTrack 5 is a customized & specialized distro of ubuntu, I was wondering about the wisdom of running apt-get clean, autoclean, or autoremove. I read the man pages for apt-get as a refresher, but as far as I know, that may not necessarily cover BackTrack.

I like to keep my installs clean & tidy, but not at the expense of system stability. Would dependencies, packages, etc be incorrectly removed because of the BT5 customization?

A week ago I had BT 5 kde 32 bit up and running with LUKS encryption (for the tutorial on this see the "HOW TO" tab).
Everything was stable until running "apt-get autoremove", the next boot gave an error.
Probably because "apt-get autoremove" removed cryptsetup which was needed to boot.

Havn't tested it on a non encrypted setup though.

Thanks for the feedback I'll do an install of BT5 in a virtual machine, and do some further testing. I know using apt-get autoremove will prompt you before removing anything, but I'm not as familiar with the clean and autoclean options. Perhaps I'll try those in my VM.
