Aircrack-cuda is highly experimental. As far as I know there is no active development on it. There are no doubt issues with it. I would try the aircrack-ng forums or shoot the author a email and ask him whats up with the project.
I have compiled the CUDA enabled aircrack-ng I read about in these forums and it seams to work fine.
The problem is that it will miss the key of a known .cap file that I have.
When I run standard aircrack it will figure the key out in no time but when run with all the same settings in 'cuda mode' (for lack of a better term) it will get to the end of the wordlist and say key not found.
There don't seem to be any man pages for CUDA+aircrack.
I have checked google but I always end up back here with no answer.

I scrapped using Aircrack.
You said it hate, HIGHLY experimental.
Pyrit seems to be the way to go for CUDA hashing.
It too has it's problems but is showing quite a bit of promise.
