You need a persitent usb install, check out the tutorial section, there's a tut on how to do this.

Per the directions on this site I downloaded the BT ISO and "burned" it to a USB flash drive. But when I download a file and save it to root is disappears on the next reboot. Is this expected behavior? If so, is there anyway I can save a file to the BT USB? Or is it like burning a CD, no further changes.

Your install is not persistent. How did you "burn" it to usb? Did you use UNetbootin?
Anyway...This link is very helpful in creating persistent usb and sd card installs. I have used it many time for USB and SD. Enjoy!
