You might benefit from a sequence change
Try to amend the iwconfig before bringing up the interface, thus
ifconfig down
iwconfig settings
ifconfig up
That will call the revised iwconfiguration as ifconfig brings up the interface

when my PC is booted with BT2, it does always try to connect to a WEP/WPA protected AP (probably it's a public hotspot because a visa-card number is requested) and not to my unprotected AP.
In order to connect to my own AP manually, I made the following steps:
# ifconfig ath0 down
- delete the dhcpcd.ath0.pid (in /eth/dhcpcd) manually
# ifconfig ath0 up
# iwconfig ath0 ap 03:27:A8:BC:OF:F1
# dhcpcd ath0
(a new dhcpcd.ath0.pid in /eth/dhcpcd has been created)
# ifconfig -a (indicates that I am still connected to original AP and not to mine)
Question:
What am I doing wrong that I am unable to connect to my own "open" AP manually with '# iwconfig ath0 ap 03:27:A8:BC:OF:F1' ?

I have an Atheros chipped card as well. I do this to connect to my AP when I (rarely) have its encryption off.
airmon-ng stop ath0
iwconfig ath0 essid mynetworksnamehere
ifconfig ath0 up
dhcpcd ath0
BTW..delete ALL the contents of that /etc/dhcpcd folder before even doing step one.
